之后，一个神秘的环保组织SKBE掳走了小新一家人，而为首的，竟然是双叶里的里长四膳守（山寺宏一 配音）。原来，四膳首是一位激进的环保主义着，妄图通过一种神秘的药物将破坏环境的人类全部都变成动物，而小新捡到的神秘液体就是还尚处于测试阶段的药物，四膳守准备将美伢和广志当做实验对象进行研究。在神秘女子维多利亚（后藤邑子 配音）的帮助下，小新一行人成功出逃，他们和春日部防卫队一起，决心破解四膳守的阴谋。
